I installed Bob's logistics to play around with it but uninstalled it when I found it changed some recipes.
After that stack and filter inseters diapered from the crafting screen as well as the stack bonuses too.
Any help would be apreacieted.

Try using the console command "/c game.player.force.reset_recipes()".

PS: For bonuses (stack size) I think it's "/c game.player.force.reset_technology_effects()".

The commands worked.
