I am playing on Spage Age save on the latest stable version, with no mods.

as seen in the image the "e" key doesn't work, in versions pre Space Age the "e" key would close the window even when the number only input was active.
Is this change intended? Was it just removed ...

I agree, the stuff taken out of the storage (to be delivered to the player) is going to get back into the storage, when you leave the logistic area, just fine. But my centralized storage system with active providers at each machine is not really helping to solve this problem.

Button "Restart now" in Graphical options
I would suggest that you add new button to the Graphics section of the Options in main menu .
It would restart your game automatically and perform all the changes that are stated as (need restart).
This button should have promt user, when in game, to save his game (if needed) before restart process.
