These are simply hints meant to get you started are do not include all possible relevant shortcuts.
Shooting is not showing when the character is on foot. Showing it when in a vehicle doesn't make much sense.

This is fixed for Version: 2.0.13. Thanks for the reproduction steps.
The issue was that the list-box would react to the Home and End keys when focused, a default behavior of listboxes. Now it won't react to keys anymore. The global next/previous surface keybinds will still work as expected.

Maybe this is related to the next surface/previous surface hotkeys that by default are mapped to Down/Up arrow keys

As the name suggests, these are simply hints meant to get you started are do not include all possible relevant shortcuts. In this case, Z to insert one item is also missing.
But I will keep your feedback in mind.

It's not intended to show all key-presses as the list would be huge. It tries to show the most important ones for the current context.

So you want the hotkey suggestions window to also show something like "Shift+Click: Create Blueprint" in this situation.
While this is not a bad idea, it's not a bug. I'll keep the suggestion in mind.

What do you mean by "mod files"? Does it refer to more than 496 individual files in the "mods" folder? I assume with mods not stored as a zip file.
You can add mods as a zip package.

That behavior is strange. With no way to reproduce it's hard to debug. I suspect it might have something to do with our "DirectoryChangeWatcher". Make sure the permissions to the save folder are correct. Consider deleting your game configuration folder(home/deck/.factorio) entirely. Since ...

Not yet, sorry. I tried to look into it a few times but the implementation for this is not so easy because of the rather complicated heuristic algorithm used to navigate the widgets so it was always postponed for easier improvements.
