Delete key works - it marks mod for removal.
However, I've tried to use Space / Enter expecting that they would toggle "Enabled" state, but it did not work.

I prefer to use keyboard whenever possible. In Mods->Manage interface one can navigate through mods using up/down keys. The Enemy tab (at least in Steam version) could also have a have a warning label if current settings would disable some achievements.
