I have noticed that when belts (any belt-related entity of any tier) are marked for deconstruction with other still functional belts behind/in front of them, they overlap in a weird way.
In this picture I made the running belts yellow, as it's easier to see with a still picture. However, this applies even to same-coloured belts. It's not so clearly visible here, but basically the working belts run under a small part of the marked-for-deconstruction entity and then their ends pop up over the disabled belts (best visible for the top and right underground belts).

I don't consider this worth putting time into fixing. When you deconstruct belts they disconnect from each other and render the non-connected version of the sprites (as you see).
If you want to get ahold of me I'm almost always on Discord.
