I have thousands of alerts for entities missing material for construction. On the map, these appear as yellow triangles of varying translucency, which flash off and on at about 1hz. I never noticed it before, but which alerts are how translucent changes a bit between each flash, possibly in a way that mimics the more obvious behavior I am here to report.
When I hover my mouse over the alert indicator above the quickbar, the behavior changes. Now, every* alert flashes with the same level of translucency (50%?), but also on top of each of them is a fully opqaue alert indicator that's slightly smaller (75% scale?).
Except, it's not every alert. It's about 95% of them, with a "rolling shutter" effect where a group of alerts, usually some but not all of the alerts in a smaller rectangle of space, don't appear, and that rectangle moves across the map at a rate of perhaps 1 tile per frame (very rough estimate).
In zoomed in remote view, where I can see the world instead of the map, the translucent triangles are gone, but the opaque triangles still appear when I hover the alert indicator, and still exhibit the rolling shutter effect.

Thanks for the report. This is correct. Hovering the alert notification causes them to draw with no transparency. The normal alerts still draw when in this state and so you see both.

The problem in question is not that, it's the rolling shutter effect with alerts disappearing in sequence shown in the video.

Thats normal and expected too, the alerts timeout after a while and are resent when a ghost or item fails to build
