As of 2.0, upgrade planners can upgrade fuel in blueprinted vehicles. However, it doesn't seem to check whether fuel types are actually compatible, because it lets you upgrade coal into fusion power cells, even though they share no fuel types in common. It even seems to work on blueprints, letting you make cursed things like a train with fusion cells:
